Do the bolt holes on the crankshaft where the flywheel attaches too, go through all the way?

No, otherwise engine oil would leak out around the bolts.

The crankshaft on a 900 has holes that go all the way thru, is a 99 crankshaft different? BTW, that is why you use thread sealant on the bolts that hold the flywheel to the crankshaft.
